I am trying to update Fedora using sudo dnf update. It lists the packages to be updated, downloads them, but then fails with this message:

I tried googling but I am at a loss here (I am not an expert). I noticed no other issue or problem with the system so I don’t know where this new problem comes from.

I tried to do sudo dnf clean all and then sudo dnf update, but this didn’t help. I post the full output below.

Всем добрый вечер! При обновлении пакетов с помощью DNF возникла ошибка транзакции. Привожу данное сообщение терминала «Идет проверка транзакции

Как обновить Fedora, если Error running transaction: package X is already installed
Наконец-то руки дошли обновить федору до версии 33. Только вот нельзя просто так взять её и обновить — ГУИшный установщик ПО найдёт, где выпендриться.
Ошибка значит в переводе, что не удаётся провести транзакцию (грубо говоря, установку), из-за того, что такой-то пакет уже установлен. О ужас! Почему это считается вообще ошибкой — философский вопрос, а чинить как-то надо.
Запускаем командную строку. Выполняем команды (только прочитайте сначала текст ниже):
sudo dnf upgrade --refresh -y
sudo dnf update dnf-plugin-system-upgrade -y
sudo dnf system-upgrade download --releasever=33 --allowerasing -y -bПервая команда обновляет все пакеты в системе. Вторая обновляет плагин для обновления самой системы. (На самом деле, плагин и так обновится первой командой. Это скорее для проверки существования самого пакета. Если команда валится и пишет, что такого пакета нет, выполните sudo dnf install dnf-plugin-system-upgrade.) Третья скачивает все пакеты, которые нужны для самого обновления.
--releasever=33 надо отредактировать, подставив свою желаемую версию Fedora. Я обновлялся до 33й, поэтому пишу 33.
--allowerasing говорит DNF, что можно удалять пакеты, если из-за этого не удаётся обновить другие. Обычно это не доставляет проблем, но если что-то пойдёт позднее не так в новой версии федоры, то понадобится переустановить пакеты, на которые идут жалобы.
После этого нужно заварить чаёк, похрумать печеньки, дождаться-таки загрузки всех пакетов, а потом ребутнуться:
sudo dnf system-upgrade rebootСистема перезагрузится, долго обновляя систему. Та-дааа! 🎉 Разве что у меня система непонятно чего делала в первый раз, и по-настоящему она обновилась с 32 до 33 со второго раза. (Я хз, что это было.)

After a short search on the internet I found that several people could resolve similar issues by uninstalling, updating, and reinstalling the conflicting packages. So, I wanted to try that, with
$ sudo dnf remove json-glib
However, the log ( http://pastebin.com/5q5JsHVy ; pastebin due to reddit’s character limit) lists over 500 packages, with a total of 2.3 GB. Also, it seems to me that it would install many many quite important packages (such as firefox, gnome-terminal, gnome-session*, and more).
I also tried cleaning dnf’s cache and just trying to update json-glib (and/or lcms2), without success. Is there another way to solve this? (A way that does not involve un & re-installing almost my entire system).

I tried today to replace packages from atomiccorp’s repositories with newer packages from the epel/remi repositories and received Transaction Check Errors.
I cannot proceed with my update.

Based on the error messages, it looks like your upgrade is trying to upgrade your 5.3.6 version of PHP to an older version (5.2.17), and it’s running into conflicts.
Did you add an extra repo in the past?
What is the output of
yum list *php*
I’d expect that you have 2 different repos listing PHP. On that assumption, the fix would be to exclude the older version of PHP in your /etc/yum.repos.d/ dir.
Alternatively, you can exclude the specific offending packages on the command line. See http://www.cyberciti.biz/faq/redhat-centos-linux-yum-update-exclude-packages/
